Most well-written book you'll probably find

I needed a good resource to learn about the securities and MF industry. This book is by far better written and more accessible than most other books - much better than Pozen's book on MFs and other popular books like "after the trade is made". Actually was enjoyable to read with great explanations and interesting sidebars. Very comprehensive with good diagrams.

Excellent overview of probabilistic computational biology

This book is a very well written overview to hidden Markov models and context-free grammar methods in computational biology. The authors have written a book that is useful to both biologists and mathematicians. Biologists with a background in probability theory equivalent to a senior-level course should be able to follow along without any trouble. The approach the author's take in the book is very intuitive and they motivate the concepts with elementary examples before moving on to the more abstract definitions. Exercises also abound in the book, and they are straightforward enough to work out, and should be if one desires an in-depth understanding of the main text. In addition, there is a software package called HMMER, developed by one of the authors (Eddy) that is in the public domain and can be downloaded from the Internet. The package specifically uses hidden Markov models to perform sequence analysis using the methods outlined in the book.
Probabilistic modeling has been applied to many different areas, including speech recognition, network performance analysis, and computational radiology. An overview of probabilistic modeling is given in the first chapter, and the authors effectively introduce the concepts without heavy abstract formalism, which for completeness they delegate to the last chapter of the book. Bayesian parameter estimation is introduced as well as maximum likelihood estimation. The authors take a pragmatic attitude in the utility of these different approaches, with both being developed in the book.
This is followed by a treatment of pairwise alignment in Chapter Two, which begins with substitution matrices. They point out, via some exercises, the role of physics in influencing particular alignments (hydrophobicity for example). Global alignment via the Gotoh algorithm and local alignment via the Smith-Waterman algorithm, are both discussed very effectively. Finite state machines with accompanying diagrams are used to discuss dynamic programming approaches to sequence alignment. The BLAST and FASTA packages are briefly discussed, along with the PAM and BLOSUM matrices.
Hidden Markov models are treated thoroughly in the next chapter with the Viterbi and Baum-Welch algorithms playing the central role. HIdden Markov models are then used in Chapter 4 for pairwise alignment. State diagrams are again used very effectively to illustrate the relevant ideas. Profile hidden Markov models which, according to the authors are the most popular application of hidden Markov models, are treated in detail in the next chapter. A very surprising application of Voronoi diagrams from computational geometry to weighting training sequences is given.
Several different approaches, such as Barton-Sternberg, CLUSTALW, Feng-Doolittle, MSA, simulated annealing, and Gibbs sampling are applied to multiple sequence alignment methods in Chapter 6. It is very well written, with the only disappointment being that only one exercise is given in the entire chapter. Phylogenetic trees are covered in Chapter 7, with emphasis placed on tree building algorithms using parsimony. The next chapter discusses the same topic from a probabilistic perspective. This to me was the most interesting part of the book as it connects the sequence alignment algorithms with evolutionary models.
The authors switch gears starting with the next chapter on transformational grammars. It is intriguing to see how concepts used in compiler construction can be generalized to the probabilistic case and then applied to computational biology. The PROSITE database is given as an example of the application of regular grammars to sequence matching. This chapter is fascinating reading, and there are some straightforward exercises illustrating the main points.
The last chapter covers RNA structure analysis, which introduces the concept of a pseudoknot. These are not to be confused with the usual knot constructions that can be applied to the topology of DNA, but instead result from the existence of non-nested base pairs in RNA sequences. The authors discuss many other techniques used in RNA sequence analysis and take care to point out which ones are more practical from a computational point of view. Surprisingly, genetic algorithms and algorithms based on Monte Carlo sampling are not discussed in the book, but the authors do give references for the interested reader.
The best attribute of this book is that the authors take a pragmatic point of view of how mathematics can be applied to problems in computational biology. They are not dogmatic about any particular approach, but instead fit the algorithm to the problem at hand.

Fantastic Descriptions of Probabilistic Sequence Algorithms

I picked up this book at the recommendation of a number of colleagues in computational linguistics and speech processing as a way to find out what's going on in biological sequence analysis. I was hoping to learn about applications of the kinds of algorithms I know for handling speech and language, such as HMM decoding and context-free grammar parsing, to biological sequences. This book delivered, as recommended.
As the title implies, "Biological Sequence Analysis" focuses almost exlusively on sequence analysis. After a brief overview of statistics (more a reminder than an introduction), the first half of the book is devoted to alignment algorithms. These algorithms take pairs of sequences of bases making up DNA or sequences of amino acids making up proteins and provide optimal alignments of the sequences or of subsequences according to various statistical models of match likelihoods. Methods analyzed include edit distances with various substitution and gapping penalties (penalties for sections that don't match), Hidden Markov Models (HMMs) for alignment and also for classification against families, and finally, multiple sequence alignment, where alignment is generalized from pairs to sets of sequences. I found the section on building phylogenetic trees by means of hierarchical clustering to be the most fascinating section of the book (especially given its practical application to classifying wine varietals!). The remainder of the book is devoted to higher-order grammars such as context-free grammars, and their stochastic generalization. Stochastic context-free grammars are applied to the analysis of RNA secondary structure (folding). There is a good discussion of the CYK dynamic programming algorithm for non-deterministic context-free grammar parsing; an algorithm that is easily applied to finding the best parse in a probabilistic grammar. The presentations of the dynamic programming algorithms for HMM decoding, edit distance minimization, hierarchical clustering and context-free grammar parsing are as good as I've seen anywhere. They are precise, insightful, and informative without being overly subscripted. The illustrations provided are extremely helpful, including their positioning on pages where they're relevant.
This book is aimed at biologists trying to learn about algorithms, which is clear from the terse descriptions of the underlying biological problems. The technical details were so clear, though, that I was able to easily follow the algorithms even if I wasn't always sure about the genetic applications. After studying some introductions to genetics and coming back to this book, I was able to follow the application discussions much more easily. This book assumes the reader is familiar with algorithms and is comfortable manipulating a lot of statistics; a gentler introduction to exactly the same mathematics and algorithms can be found in Jurafsky and Martin's "Speech and Language Processing". For biologists who want to see how sequence statistics and algorithms applied to language, I would suggest Manning and Schuetze's "Foundations of Statistical Natural Language Processing". Although it is much more demanding computationally, more details on all of these algorithms, as well as some more background on the biology, along with some really nifty complexity analysis can be found in Dan Gusfield's "Algorithms on Strings, Trees and Sequences".
In these days of fly-by-night copy-editing and typesetting, I really appreciate Cambridge University Press's elegant style and attention to detail. Durbin, Eddy, Krogh and Mitchison's "Biological Sequence Analysis" is as beautiful and readable as it is useful.

I SECOND THAT EMOTION

This is that rarest of rare: an intro-level, multi-authored monograph which is thorough, internally consistent, and a joy to read. Unlike the reviewer above, although not the first book I read on the subject, had it been so, I could have saved myself a great deal of time. As an introductory work it is simply unparalleled. In view of the rate of information growth in the field, this reader thinks it deserves to be amended annually, not merely reprinted periodically. The authors and editors are to be congratulated for producing a real gem. Your choice of which of the 30 or so "advanced" (i.e., costing >$60) books on probabilistic sequence analysis will be much more informed if you read this one first.

About the Author

Excellent book on buckling of structures

I used this book to prepare for exams in a graduate course in buckling. I highly recommend it to graduate students in structural engineering. Lots of details on methods used to determine buckling loads. A bit weak on computer methods, but those can be found in Chen's book on semi-rigid frames.

Very good explanations for LRFD equations

This book is a must in order to understand how the equations in the AISC LRFD specifications were developed. The book is easy to understand (only basic mechanics of materials, some calculus and ordinary differential equations background is required).

Very theoretical

The book itself is very theoretical, but my biggest qualm is that the text has very few examples and does a poor job of explaining some of the finer details. There are practice problems for each chapter and if all you had was this book, you'd never be able to answer them.

About the Author
The author of the famous 'Flashman Papers' and the 'Private McAuslan' stories, George MacDonald Fraser has worked on newspapers in Britain and Canada. In addition to his novels he has also written numeous films, most notably 'The Three Musketeers', 'The Four Musketeers', and the James Bond film, 'Octopussy'. George Macdonald Fraser died in January 2008 at the age of 82.

Reactionary romp through revolutionary Europe

Just finished reading this. It's been over a year since Our Man read the first Flashman novel, so forgive him if he fails to compare the two accurately. Perhaps the first was more enjoyable simply because Flashman as a character was a wondrous discovery; this time round he was more of a known entity.

But whatever, this is a great reactionary romp through revolutionary 1848 Europe, and Flashman has his way with the Queen of Bavaria and bests Bismarck at his Realpolitikin' to boot.

Great politically-incorrect fun and a parody of The Prisoner of Zenda too. Just love the character and the liberties Fraser takes with history and his refusal to take himself, the character or the genre too seriously.

So glad he wrote a dozen more.

The Flashman Series of historical action novels are a real treat to read if you are a European history buff. Flash man is the James Bond of the 19th Century. I have enjoyed all the Flash books I have read so far, and I think you will, too.

Harry Flashman meets Bismarck and Lola Montez

Harry Flashman is just the kind of rogue you can enjoy. An avowed coward, he nonetheless finds ways to extricate himself from danger. This book is set against the backdrop of the 1840's revolutions in Europe and features two very memorable characters: Otto von Bismarck and Lola Montez. It is a fun read and I highly recommend this book!

Kristin Cavallari is a television host, designer, and entrepreneur. She starred in MTV 's hit reality series Laguna Beach and follow-up show The Hills. Kristin’s other television credits include a recurring role on The League, Dancing with the Stars, and her co-hosted E! Network show, The Fabulist. She is the designer of her own shoe line with Chinese Laundry and a jewelry line with Emerald Duv. Kristin splits her time between Chicago and Nashville with her husband Jay Cutler, quarterback for the Chicago Bears, and their three children.

I REALLY REALLY wanted to love this book but I just can't. While it is no doubt written by Kristen, she isn't really telling her story - she is kind of just giving a rough outline of her day to days, her marriage, her kids and how she is balancing it. There isn't a lot of meat to the book but there are a lot of pictures. I love her dearly and loved her on Laguna (real or not) but this book was disappointing. Its just meh and really didn't give me any information that I didn't already know or wouldn't have already assumed from a wife / mother. I finished the book (in 1 day) saying "no duh" to myself.

I found this book very BORING! I usually enjoy these type of books but I didn't think any diet/exercise info was anything new (eat organic/go to the gym, got it) and her stories were so uninteresting. Skip this one save your $$$

I'm not sure why people are throwing this book under the bus because it's light, fun reading with no "secrets" in it. Um, what do you expect? It's a self-help book with fashion, cooking, and balancing life tips. I actually really enjoyed it and it's not something I typically gravitate towards. I am a mom of 2 under 2 and a year younger than Kristin and I have a lot in common with her, especially after reading about her life in this book! Can't wait for her cookbook to come out!

About the Author
Neal Kinsey grew up in southeast Missouri and worked on the farm for his father until he graduated from high school. To make his way through college, he worked part-time and summers as a crop reporter for the USDA's ASCS in Missouri and Illinois. He obtained his B.S. degree in marketing from Southern Illinois University at Carbondale. In the fall of 1966, Kinsey enrolled in a master's degree program in Food Industry Logistics in Agricultural Economics at the University of Missouri, Columbia. Here is where he first met Dr. William A. Albrecht, who later provided the technical training in soil fertility required by his present profession. In 1968 Kinsey moved to Texas and took a job with a large environmental research project conducted by Ambassador College at Big Sandy. He eventually became assistant to the Director. Later, he became business manager followed by agricultural operations manager for the Ambassador College Agriculture Department. While serving in this! capacity, he became a certified consultant for Brookside Farms Laboratory of New Knoxville, Ohio. In 1977 he established Kinsey Agricultural Services. His workshops and seminars take him all around the world to train hundreds of growers in soil balancing utilizing cation exchange specializing in building and maintaining soil for quality crop production.

It makes sense!

At a guess the reviewer "A reader from New York" has never had anything to do with soils and farming. He/she just eats the end products.
I am a farmer in Australia dealing with some of the hardest yet some of the most potentially productive soils as any in the USA. This book was recommended to me by a fellow farmer. After reading it I was stunned as to how much sense it made. I can now relate soil test data to what I see in the field and understand why some areas always produce more than others. It's not "quackery" when you can understand how mother nature and basic chemistry allow some areas of a field to outperform others by sometimes 3-1.
Readers of this book should be farmers who are willing to take a close look at their soils, work the numbers, think about it and then be prepared to accept what they WILL see in it all.
I am by no means an organic farmer, I still use some commercial fertilizers and spray about as much as anyone. After reading this book I have started working on balancing the soil because I see from experience the most balanced soils producing the best crops.
I don't really care if Neal Kinsey has a consulting practice on soils. And as far as the book being a bit "light on" for detail is concerned, well it's not. It is a great first step to understanding the soil we grow things in. Fertilizer brouchures are light on for detail.

Mr. Kinsey gets it right

Attending one of Mr. Kinsey's seminars and visiting with the farmers who have implemented his programs will convince the most staunch skeptic. His concept of "Feeding the soil and let the soil feed the plant" makes perfect sense. All elements in the soil must be within specific parameters for any plant to grow and produce to its full potential. Too much of the research results and recommendations that are available are tied to some corporate sponsorship that is ultimately tied to a product they wish to sell whether it is needed or not. Mr. Kinsey's success in 50 states and 50 countries speaks for itself. If you are a serious steward of the land and intend to stay in business in agriculture this book will help you get the not only more yield but higher quality products from your operation.

Agonomy or info-mmercial?

The author has a soil consultation service, and one does not have to read too many pages before one realizes that all that has been read so far is self-aggrandizment, and this continues throughout the book. The author makes the same claims that are heard or read in advertisments for quack products: State and/or university soil testing facilities produce inaccurate results because they cut corners in testing or return stock answers to stock analyses; but; the lab the author uses is 100% accurate. Growers who use the author's recommendations have increased crop yields by X%, with X depending upon the crop in question. All claimed increases are substantial.
The author includes just enough factual material on soils to give the book an air of authority, but is very short on any explanation or reason for the importance of these soil factors (other than humus). The whole book seems to be a many-paged advertisement for people to use his service.
Those interested in the subject might better spend their money on a good soils textbook.
